Tsunade has left Naruto's life in Sakura's hands. As she rides off with Naruto on Gara's sand to find Minato, the Fourth Hokage, the scene skips backwards to two years after Naruto left the Hidden Leaf Village to train with Master Jariaya. All of Naruto's comrades continue to be inspired by him even in his absence and train hard for his return. Amidst all of the training, the Fifth Hokage, Lady Tsunade, and the Fifth Kazekage, Gara, meet to discuss the return of the chunin exams.

The Hidden Leaf begin preparing for the Chunin Exams. Tsunade orders Kakashi to personally deliver an invitation to the Hidden Rain Village and, at the same time, gather intel. The Mist, Cloud and Stone send their regrets, but the Hidden Waterfall and Hidden Grass accept. Ino and Choji ask Sakura to join their three-man team as a stand-in for Shikamaru, who is already a chunin. But Sakura is hesitant and turns them down.

The Chunin Exams finally begin and the proctor for Round One is none other than Shikamaru! The first exam is a written test. The entrants are separated from their teams, and with little explanation from Shikamaru, the exam begins. The time limit is 30 minutes and there are only three questions. As the minutes tick away, Neji remembers the last Chunin Exams where Naruto turned in a blank sheet and still passed. He begins to realize that this exam is not about measuring one's problem-solving skills!

The genin are unable to figure out the answer and start to panic. Neji announces to everyone in the room that he will tell them how to answer the question. Some of the genin don't agree with Neji's taking the lead and try to pick a fight, but fighting is prohibited. Those who fear elimination follow Neji's instructions, and soon the time limit is up. However, Shikamaru introduces another question to be answered within three minutes. Will Neji and his team be able to pass this round?

Kankuro tries in vain to stop Gaara from supervising the exams due to the lack of security and the threats against his life. Gaara vows to see the exams through to completion because of their significance to him as the place he first met Naruto. On the night before the Second Exam, the entrants gather in the cafeteria, and a brawl breaks out. While the Hidden Leaf stand by helpless, the only one who can calm everyone down is Fuu from the Hidden Waterfall Village.

The Second Exam finally begins! To pass this stage, each team must take possession of both the Heaven and Earth scrolls and make it to the designated site in the center of the Demon Desert within 72 hours. Neji, Lee, and Tenten dash out at the starting signal. After observing Shira deflect Lee's kick and Fuu's enormous power, Neji decides they must avoid any encounter with their two teams. However, Lee is eager to challenge Shira!

As the team prepares for dinner, Tenten pulls out a scroll that contains all the ingredients for okonomiyaki. Lee is amazed at her ability to conjure up anything and mentions that she is "convenient" to have around. Tenten takes offense and storms off. The following day, they run into Ajisai of the Hidden Rain and her team. As fighting breaks out for the scrolls, Tenten feels an intense rivalry with Ajisai, who also specializes in Transportation Ninjutsu.

As Ino and her team head toward an oasis, they are attacked by a team of Sand Shinobi comprised of Ameno, Shishio, and Kouji. Ameno is a Medical Ninja whose skills rival Sakura's. She also has a jutsu that proves difficult to counter. Kouji is a ninja who specializes in power-based attacks, like Choji. Shishio has a jutsu that enables him to disappear and stalk Team 10. Just as Ino and her teammates are pushed to the limit, Ino remembers her Yamanaka Clan training, which she once tried hard to avoid, and unleashes her Sensory Perception Jutsu!

Unaware of the sinister trap, Gaara ignores everyone's warnings and sets out to rescue Matsuri's team.

He confides that perhaps, after all the fear and pain he has wrought upon the Sand, he has no right to be their leader. But there are those who accept him without prejudice--the next generation. Gaara, who has never felt this more deeply than during the Chunin Exams, tells Fugi to take his life, and his life alone, without involving the young shinobi. Meanwhile, Fuu, who has learned that there is someone very much like her by the name of Naruto, sets out to meet him.

Um zu sehen, wie die anderen Dörfer zu Konoha stehen und Akatsuki aus der Reserve zu locken, plant Tsunade die Ausrichtung einer neuen Chunin-Prüfung. Da Gaara allerdings herausfinden will, wer seine Feinde im eigenen Dorf sind, einigt man sich letztlich auf eine gemeinsame Ausrichtung der Prüfung. Runde eins soll in Konohagakure und Runde zwei in Sunagakure stattfinden.

Aus den meisten Regionen melden sich Shinobi zur Chunin-Prüfung an. Auch in Amegakure redet man darüber, einige Leute zu entsenden, um so an mehr Information zu den Jinchuriki zu gelangen. In Konoha wollen Ino und Choji an der Prüfung teilnehmen, aber da Shikamaru bereits Chunin ist, brauchen sie eine dritte Person, um sich überhaupt zu qualifizieren.

Nach zwei Jahren findet in Konoha wieder eine Chunin-Auswahlprüfung statt. Wie bei der letzten Chunin-Prüfung handelt es sich bei der ersten Runde um einen schriftlichen Test. Dazu werden die Teams getrennt und in verschiedene Klassenzimmer eingeteilt. Der Test besteht aus drei Fragen, die unterschiedlich hohe Punkte geben: 30, 40 und 50 Punkte.

Es steht der schriftliche Teil der ersten Runde für die Chunin-Prüfung an. Neiji kommt auf eine geniale Lösung, wie alle Teilnehmer bestehen können. Selbst als Sajin dazwischenfunkt, funktioniert sie noch. Die nächste Aufgabe ist nicht so leicht und Sajin und sein Team fallen durch Egoismus durch.

Die Teilnehmer die bestanden haben, erreichen die Grenze zur Dämonenwüste. In dieser wird die zweite Runde stattfinden. Doch vorerst können sie sich eine Nacht ausruhen. Beim Abendessen kommt es zu einem Vorfall, so dass das Essen ungenießbar wird. Choji eilt, trotz Verbot, nach draußen. Ino und Sakura folgen ihm und alle drei werden von Riesenskorpionen angegriffen.

Die zweite Runde der Chunin-Prüfung beginnt. Es gilt in der Dämonenwüste zu überleben und Schriftrollen von einem anderen Team zu bekommen. Neji, Lee und Tenten tappen in ein Illusions-Jutsu von Shiras Team und werden daraufhin in ein Sandbecken gestürzt. Shira will, dass alle aus Sunagakure durchkommen, doch seine Kameraden aus dem Dorf stellen sich gegen ihn.

Als Lee erfährt wie schwer es für Shira war Shinobi zu werden, erkennt er wie ähnlich er ihm ist und beschließt den Angreifern zu folgen. Doch bevor es zu einem richtigen Kampf kommen kann, geht Shira dazwischen. Um die Situation friedlich zu lösen, will er den Angreifern seine Schriftrolle überlassen.

Shira und Lee treten in einem Freundschaftskampf gegeneinander an. Beide geben ihr Bestes und sind sich ebenbürtig. Letztlich gelingt es Lee die Angriffe seines Gegners auszurechnen und ihn zu schlagen. Da seine Wunde wieder aufgeplatzt ist, gibt Shira den Kampf verloren.

Auf der Suche nach einer passenden Schriftrolle, um die zweite Runde der Prüfung zu bestehen, beschließen Kiba und sein Team den Gegner in einen Hinterhalt zu locken. Wer darauf reagiert muss zwangsläufig die richtige Rolle haben. Es dauert nicht lange, bis sie an Kazami, Burami und Muyami geraten.

Burami und sein Team werden von Hinata, Kiba und Shino verfolgt. Doch sie können ihren Geruch verbergen und lauern den Ninjas aus Konoha auf. Während des Kampfes kommt Kiba auf eine Idee. Er erinnert sich an Naruto und an sein Training. Er und die anderen können Burami und sein Team täuschen und letztendlich überraschen. Endlich haben sie beide Schriftrollen in der Hand.

Asaji und ihr Team können Komugi und die anderen besiegen. Die Shinobi aus Amegakure ziehen weiter. Als Lee Tenten wieder als nützlich bezeichnet, wird diese sauer. Sie erinnert sich an ihr Training mit Sensei Guy. Sie will nicht länger nur als „nützlich" gelten. Doch die zweite Runde der Chunin-Prüfung geht weiter. Neji, Tenten und Lee treffen auf Asajis Team.

Nachdem Tenten und Ajisai in eine alte Ruine gestürzt sind, müssen sie feststellen, dass sie da nicht so leicht wieder rauskommen. An der Oberfläche suchen Suiren und Fuyo inzwischen nach einem Weg in die Ruine. Dabei werden sie allerdings von Komugi und seinem Team überrascht.

Ameno und ihr Team versorgen noch ein anderes Team aus Suna, danach brechen sie auf. Woanders ziehen Sakura, Ino und Choji durch die Dämonenwüste. Ihr Vorankommen wird durch die Zankerei der beiden Mädchen erschwert. Nach dem Sieg über einen Riesenskorpion, erinnert sich Ino an ihr Training unter ihrem Vater und unter Tsunade …

Auf der Suche nach Wasser begegnen Sakura, Ino und Choji Ameno und ihrem Team. Im folgenden Kampf geht Ino als erste zu Boden. Nur zu zweit, haben Sakura und Choji kaum eine Chance. Doch Ino hat nur geblufft und überrascht alle mit nie zuvor gesehenen Fähigkeiten, die ihr und ihrem Team den Sieg einbringen.

Sakura, Ino und Choji glauben mit einem Umweg sind sie in Sicherheit. Sakura schwächelt, weil sie nicht genug Chakra hat. Plötzlich werden die drei von Sayas Team angegriffen. Choji wird von Sayas Puppen-Technik in Besitz genommen. Ino findet dabei heraus, dass Saya keine Puppenspielerin ist, sondern eine Technik anwendet, die ihrer Shintenshin-Technik ähnelt.

Nach einem kurzen mentalen Schlagabtausch, gelingt es Ino Choji aus Sayas Jutsu zu befreien. Als dieser Saya angreift stellt sich heraus, dass sie eigentlich nur eine Marionette war. Zur selben Zeit will Jiraiya Naruto beibringen, wie er das Chakra des Kyubi unter Kontrolle bringen kann. Das endet allerdings für beide im Krankenhaus.

Während der zweiten Runde der Chunin-Prüfung bringt ein gewaltiger Sandsturm die Teilnehmer in Gefahr. Sofort wird die Prüfung unterbrochen und alles daran gesetzt die Teilnehmer in Sicherheit zu bringen. Auch Gaara eilt in die Wüste, um zu helfen. Da der Sandsturm allerdings Teil eines Plans der Verschwörer ist, spielt er ihnen damit ungewollt in die Karten.

Kaum ist der Sandsturm vorbeigezogen, werden Gaara und Matsuris Team von Hoichi angegriffen, der es auf Gaaras Biju abgesehen hat. Matsuri kann aber mit ihrem Team fliehen und versucht Hilfe zu holen. In der Zwischenzeit wird Fu auf den Angriff aufmerksam und versucht Gaara aus Hoichis Fängen zu befreien.

Nachdem Matsuri Neji und seinem Team erzählt hat, in welcher Gefahr sich Gaara befindet, eilen sie ihm zur Hilfe. Am Ort des Geschehens angekommen, müssen sie feststellen, dass Hoichi nicht nur versucht, an Gaaras Biju zu kommen, sondern dass er das gleiche auch bei Fu versucht.

Matsuri und ihr Team erkennen, dass sie die zweite Prüfung nicht schaffen werden - ihnen fehlt die zweite Schriftrolle. Ein Kampf mit Shira könnte das Problem lösen und Matsuri zeigen wo sie steht. In der Zwischenzeit unterhält sich Gaara mit Fugi, dem Anstifter der Unruhen. Er macht ihm deutlich, dass er sich verändert hat und für das Dorf nur das Beste will für das Dorf.
